I believe your rear brakes are mechanical though they could be hydraulic. This is not an easy repair, which ever method is used. It requires first and foremost, some way to hold up your bile while you remove the tire. Then you must remove the tire and drive train as well as other items ...
After the problem is repaired, there is reassembly and adjustment. Complicating the matter is possible corrosion on other parts of this 13 year old motorcycle.
My advice is for you to contract with your local Yamaha shop for this repair.
Suspension setup
front fork setting 6 e.g 6 rings out
damping set to 1/2 turn clockwise without clicking
rear suspension spring preload set to 3 and rebound damping 8 clicks out from fully turned in
The engine loses power when 1st gear is engaged,
This sounds like a broken tooth on the main axle. This would account for the lump in every gear and a power loss due to the axle being bent also. I would change the axle, support bearings, and the gear the axle engages. Check the output shaft for bending also.
This
could be bad bearings on the shafts but is is highly unlikely if the gearbox oil has been kept at proper levels. In any event, the gearbox will need to be opened up for inspection.

If they find nothing wrong then the problem is obviously intermittent and can be very hard to find. Check the operation of the ignition switch and all kill switches with a volt ohmmeter. Check the wiring harness. Did a wire come unplugged? Are all wires clean and with solid connections? Any abraded or pinched wires? Is the bike in neutral and the neutral light is lit up? If no neutral light, check the neutral switch and neutral wire connection.

The usual source of intermittent loss of spark is the side stand kill switch. It kills the engine so that you don’t start out with the side stand down. Check for a broken wire at the switch or coupler. Get a service manual and check out the electrical section. Some bikes have a diode controller integrated into the turn signal relay. Try moving the kill switch by hand. If that doesn’t work then wire a jumper around the switch to bypass it. If that doesn’t work, check out the relay.The dealer would / should have load tested the various ignition components. I will assume the ignition system is okay. Check the battery and fuses. Install a new set of stock spark plugs.

Check the current output of the generator. It may be producing voltage but not enough current. Check the voltage at the battery make sure that after running for a while that the voltage is still 14 volts. You can get a cheap meter and tyrap it to the bike to allow you to monitor the voltage while riding.

Pull the spark plugs then go get a fresh set. The bike is probably flooding out. Clean the air filter then spray starting fluid into the filter. Be sure there is gas in the tank and the fuel valve is open.

That would depend on the model number but usually moving the radiator out of the way will allow access, if you have SnapOn Universal joint spark plug tools to remove the plugs.

If no power going to kill switch check Ignition fuse, sidestand ,clutch & neutral switches.
If all OK suspect the starter cut-out relay

I have a high milage
is gas reaching the engine cylinder, what is the compression in that cylinder? does that cylinder have spark, check for burn marks on the plug boot to see if it is shorting out the spark plug
