I've triple checked that the wires are connected as indicated, turned it on and gave it a couple of minutes to do it's thing. Grabbed the car, drove up and it opened - cool... went and turned around after watching it close behind me and when I got back (about 1 minute later) the gate was open. Then it closed... and opened.. and closed... and opened...

When the armed Vehicle Theft Security System (VTSS) senses that the battery has been disconnected and reconnected, it enters its power-up mode. In the power-up mode the alarm system remains armed following a battery failure or disconnect. If the VTSS was armed prior to a battery disconnect or failure, the system will have to be actively or passively disarmed after the battery is reconnected.
The alarm can be disarmed by locking the vehicle and turning the drivers door lock to the lock (arm) position. Wait a few minutes then unlock (disarm) the drivers door and the vehicle should start.
If the VTSS has been disabled in the high-line Central Timer Module (CTM), the VTSS feature must be re-enabled using the Chrysler DRB scan tool. The clicking you heard was probably from the CTM located behind the glove box.

Unfortunately, you will have to remove the panel of the door, Use flathead screwdriver to pry open. It is very likely the spring fell off.

I have had this problem with my 2005 S4 Cab - sometimes the top will not latch. I have found that this was because the fabric near the rear passenger window was not folding into place over the steel structure. I just back up the top and made sure the fabric unfolded and all was well.

the sensitivity on the alarm itself is too high, or there is something around the car that is interfering with the frequencies that are sent / received by the alarm itself, like other car alarms, power lines (mine actually did it when i parked under a power line) or the alarm unit itself is malfunctioning.
make sure that nothing is around to the (other cars with alarms) or look up under your dash, above your pedals (might have to take the trim plate off) and / or turn the sensitivity knob (flat-head screw driver, or just a simple protruding knob) down. make sure the battery in the remote is good too. if it stil ldoes it after this, then your remote needs to be reprogrammed.
