you might have to split the case to get to the back side of the impeller.

It would be best to take it into a shop and have the machinist check it out before buying any parts, he should be able to guesstimate the amount of over bore required if it is at all possible, once you have this information, you can source the nessessary parts.
some of these type of parts are non returnable, best to play it safe.

SOURCE: I have a 95 yz 125 head and 98 yz 125 bottom end.

You have a 50/50 chance that they will work okay. All the mounting holes need to line up and the cooling holes as well. Get a head gasket for the '98 and see if all lines up. Will the exhaust pipe fit the '95?

let the bike idle for the first min or so then give it a few quick burps on the throttle let it warm right up to operating temp then drive it go through the gears nice and easy first couple times after that you should be able to start opening it up and riding it like you normally would.

I have a 2000 yz 125. Melted a hole in the piston but didnt score cylinder. Replaced top end. Wont start. Has good fire. Crank case oil was a little grey. New plug,fluids,fuel.

I would be checking compression it may not be visible score on cylinder but it does not take much to loose compression on small bore motor with one piston ring and 11 years old

Yz 125 bog

Sounds too lean to me or lacking fuel.

Partially blocked jet in carb. May have to remove / clean.

Check also that carb butterfly / piston is travelling to full open position.

My yz 125 cut out when i put it into gear! why?

The piston and rings have to be replaced if you haven't done so in the last 100 hours of riding.
