Some articles I have read suggest removing the stock auto-choke carb and replacing it with a Honda CT70 Carb. Check with a local shop to verify, I do not own either and am just passing along the info.
Another solution suggested by 'OneRide': Try it with the gas cap off. The tank vent might be plugged. Possibly plugged fuel filter. Are you using the choke correctly?
This seems to be a very common problem and no 'one' solution to fix it.

If you've looked at the solutions suggested above and still haven't solved it, you'll have to dive into really analyzing the carburetor (Keihin PTE 16). The most probable cause is float needle problems. Don't neglect to check valve clearances, as you've mentioned that this is a heat-related problem, and valves with too close of a tolerance will cause just these symptoms. (Yes, the valves can most certainly get out-of-spec during run-in, although not probable.) You can check for too-tight valve clearances by the lack of compression on start. You should be able to feel this problem. Back to the carb - yes, this can be heat induced. I'm assuming everything is in it's stock place (if so, there should be no modifications necessary - it should run as designed very well) so that should rule out any vaporlock problems. You have a list of things now that you can check. Replace the kit parts in the carb when you've gotten to the end of the list. Good luck.
