Idles high revs high on acceleration
The "reed" is the valve that controls the fuel/air flow into the engine. If there is a hole in the reed (you will see why they call it that when you get it out) it will allow too much fuel/air into the engine. The reed valve(s) are located between the carburetor and the engine. The individual reeds are available as well as the entire unit.

The idle screw is just that, the idle screw, if the low speed jet is not delivering fuel, it won't run. You should have preset the jets before installing the carb. There should be 2 or 3 jets inside, they have to be set before installing, the low speed jet is turned in all the way, then backed out 1 1/2 turns, this should be a good enough flow for all purpose, if you need more, you will have to reset the thing. Some jets are not adj. They get screwed in all the way and run on their opening dim. Which is tiny. If it is clogged in any way, you will have problems. If you have the old carb handy, you can operate on it and see what is what. Before you tear into the new one. One more thing to check is the air filter and the air flow itself, if the filter is clean, cover the intake with a piece of paper just to see if anything changes. You might have upset the flow with a different carb and there is no computer telling it what to do. Check it out, Hope this helps.

Determine if you have fuel delivery issue or spark issue. IF both are good, then look at timing marks to be sure it's correct. Check both mechanical timing and electrical timing marks. Check valve clearances at TDC. If you don't already know how to do these tests, let me know, we'll get it figured out. These tests require only basic hand tools and feeler gages, so if you got all that, it's totally free to figure out what's wrong with your bike.

not sure if this is applicable to your model but have you checked the gas tank switch if it is turned on? this is usually the same switch to turn on the reserve tank.

Well, it seems like there is a problem with the shift return spring; it's on the backend of the gear, Seems broken or not attached properly, so first of all do this check.

you may need to replace your spark plugs
as the idle should remain constant as long as the tune of the bike is good IE oil changes done regularly / plugs cleaned and or gapped , air filter cleaned or replaced all of these can affect your bike.

Problem #1 - letting the motorcycle sit for two years with out preparing it properly for storage. The owners manual is very specific as to what you should do to assure no problem in the future when you want to return the motorcycle to service. Don't have a owners manual? Did you inquire at the Yamaha shop? I am sure they would have been glad to help you. Information can easily be found at any motorcycle site as to what should be done to put a motorcycle in storage.
Problem #2 - ya cant be 'ripping' parts off the motorcycle and expect good results. And where did you get guidance? Somewhere on line from who knows what? Your tools were a wire brush and gasoline? Great stuff for the delicate parts of your Yamaha! - great for your hands and the environment, too. Not the safest nor best solvent available for your Yamaha motorcycle. Wire brushing the fine machined parts did not improve anything.
Problem #3 - have to wait for the motorcycle to start leaking for it to start? Leaking is a fault, not a good attribute. Leaking fuel between your legs as you ride down the highway is not a pretty site - nor will it improve when it ignites on your pants leg. It will draw lots of attention, however. You will probably be on the 6:00 news.
Bogging down is the least of your troubles, believe me.
How do you fix it? I would say you should take your motorcycle in to the Yamaha shop and have it gone over by a competent mechanic who will clean and properly adjust your carb(s) - replace damaged parts (you are leaking indicating a float that is bad) and clean any and all filters to assure proper flow of the fuel and air. He or she will also make adjustments to the mix to assure economical and proper operation. You probably need other maintenance items taken care of - what condition are your tires (tubes) after sitting for two years? Chain? Wheels? Spokes? Rust? Brakes? Linkages for stopping, shifting, starting?
Please do not take your motorcycle on the highway until it is safe to do so for your benefit as well as the benefit of others who share the road with you.

It sounds like you have damage to the gear on the kicker shaft or an idler gear that rides on it or both. Either or there is likely metal bits loose inside the engine.
Pull the spark plug and with the ignition off work the kickstart through it's paces and see if you can kinda tell things about whats going on. Is the nasty sounding bit always in the same spot as the crank rotates...hard to tell but suffice to say if you're hearing nasty gronching noises and meeting resistance when kicking you got trouble inside. If you meet any serious resistance I wouldn't push it.
The kick assembly can be accessed via the side cover....bit of a job but not too big. Biggest part will be making sure all the metal bits are gone.
