2001 yamaha r1 carbs
Mine was doing the same thing and I had just rebuilt them. I did everything I could think of that it might be. Every piece had been changed out to new so I was lost... except the little round rubber seals that are between each Carb. There's 6 seals altogether. You listen to two bolts that run all the way through each carburetor to hold them together but you got to be really careful not take them completely apart because the little Springs will fly out of there couple of mine did and they're hard to get back but after putting those new seals in there that's why I fixed mine then it has just had to get it all set back right and it was good to go

You got the wires right, but the coils might be off, I think the 1 and 4 and then 2 and 3 fire. Something like that. I don't know for sure. I'll send you the site. Hope this helps.
On a bike like the R1 that uses 2 coils
to run 4 cylinders, most always 1 and 4 run off of the first coil, and 2
and 3 run off of the second. Both cylinders run buy the same coil fire
at the same time, even though they are not both on the power stroke.
The motor will still run with the leads to the coils reversed, but
runs much better when they are on correctly.
