The first thing to try is putting a couple of fuel tanks of injector cleaner (properly mixed) through the injection system.
Also clean the IAC (idle air control)

engines -regardless of make -- that have the problems indicated suffer from problems from incorrect valve clearance when hot , loose valve seat inserts , leaking injectors, low fuel pressure, faulty ignition modules , faulty coil/s and ignition timing
back firing occurs when there is spark or compression fire still going on when the inlet valve is opened
this stops and burns the next charge of air /fuel mixture in the inlet manifold.
spark occurring at the wrong time can be from a faulty ignition module, bad earth , faulty coil loose ignition wires to switch, faulty switch
engines will run with out exhaust pipes( very noisy ) but will run ok
tuned pipes help with performance so baffled or not is not your original problem

So you jump started it and connected to the battery in reverse polarity? You mentioned that right at the end as an afterthought, but that is the thing that did it in! It is no good taking it to a normal mechanic workshop, you need a motorcycle or car auto electrician. These things are fixed with 5 grand scan tool computers and oscilloscopes and people that can read wiring diagrams and analyze computer operated functions!

As stated, it isolates various electrical items when the ignition is off and key removed. You say 'system relay fuses', a relay is an electronic switch that uses a small amount of electrical power at low amperage to switch a much larger amperage current. It isn't a 'fuse'.
