Toyota 4A/ 5A-FE Cylinder Head Torque:
(a) Apply a light coat of engine oil on the threads and under the heads of the cylinder head bolts.
(b) Install the plate washer to each cylinder head bolt.
(c) Install and uniformly tighten the ten cylinder head bolts in several passes in the sequence.
Torque: 60 N-m (610 kgf-cm, 44 ft-lbf)
HINT: Cylinder head bolts are in length of 90 mm
(3.54 in.) and 108 mm (4.25 in.). Install the 90 mm
(3.54 in.) bolts (A) in intake manifold side positions.
Install the 108 mm (4.25 in.) bolts (B) in exhaust
manifold side positions.

No you can't. When the alarm goes off it thinks it is being stolen, so the engine immobilizer is activated, no spark, no fuel pump and a horn going off to alert the police.
You have to fix the problem, not find a way around it.

Is at the very back of the motor. Located in the coolant passage under the heater hoses. It has one wire going to it.

My 2007 vehicle IS included, and I just had the check engine light come on and have been experiencing rough shifting for about 6 months. When the light came on yesterday, it was extremely rough jerky shifting. The light went off today. Took it to Autozone and got same code P2716. Toyota has assigned me a case number, but I won't get a call back until Monday or by close of biz on Tuesday. This problem can cause your car to not start, or to shut down while driving. YIKES! The person I talked to at Toyota acted a little too nonchalant about the whole deal. Telling me to just wait for the call that I will get. She said most dealers would not have the part needed to fix this. According to what I have read. That is the reason why Toyota is not sending out the notification letters to the affected parties until mid-September. Check out all the info and good luck. Since you have replaced the battery, the next step is to make sure the alternator is charging the battery, and to look for a power drain.When the car is off, someone would remove the battery cable and using a test light as a jumper pull all of the fuses and disconnect the main wiring until the light goes off. That circuit would be tested for a short or a component not turned off.
Very likely tell you that you have low engine oil level. I surprised that you didnt kill engine driving like that. If oil level is ok then it may indicate low engine oil pressure. See mechanic.
It sounds like the vehicle has been in an accident and is not straight.
Take it to a body shop with a box of donuts and a tray of coffee and ask if they can have a quick look and tell you if the vehicle has been in an accident. They have laser tools that check 'straightness'. They might also do Laser Wheel alignment, which is the new technology.

The Integration Relay is an expensive part. Once you disconnect the battery, you break the programming for the anti theft system and engine immobilizer, so you compound the problem. You need an auto electrician. A pro grade scan tool computer can diagnose in 30 minutes normally, yours might take an hour.
