It sounds like the transmission is overfilled, get it hot and then check the level, adjust as needed to correct level.

It is usually nothing to worry about.It is not really the alternator itself but the voltage regulator.Most cars go for years after this starts before anything has to be replaced.

Theres 2 lights flashing above the tempeture gage

Check your owner's manual but they are probably indicating that the engine is badly overheating and the battery is either dead or not charging. You need to stop the engine NOW and determine the problem. A likely cause is a broken serpentine belt which will cause the engine to overheat (no water pump) and the battery to go dead (no alternator charging).
