2001 Jeep Grand Cherokee. What is this clicking noise?

This noise is likely to be the Universal Joints on the drive shafts. They are covered in rubber boots, the boots split and that lets in water and road grit which in time causes wear.
Take it in for diagnostics.

Your dealership is spinning you a year to get you to pay for a new transmission. Tell you husband to get back underneath and look for pulled or damaged wires from the bumper job.
Or call a transmission specialist. This is an electrical fault.

Alarm Module Reset Procedure
NOTE: This information applies to a Vehicle Theft Security System (VTSS) that was armed when the battery was disconnected and reconnected.
When the armed VTSS senses that the battery has been disconnected and reconnected, it enters its power-up mode. In the power-up mode the alarm system remains armed following a battery failure or disconnect. If the VTSS was armed prior to a battery disconnect or failure, the system will have to be actively or passively disarmed following a battery reconnection.
The power-up mode will also apply if the battery goes dead while the system is armed and battery jump-starting is attempted. The engine no-run feature will prevent the engine from starting until the alarm system has been actively or passively disarmed.
Passive disarming of the Vehicle Theft Security System (VTSS) occurs when the vehicle is unlocked using the key to unlock either front door or the lift gate. Active disarming of the VTSS occurs when the vehicle is unlocked by depressing the Unlock button of the Remote Keyless Entry (RKE) transmitter.
Once the alarm has been activated (horn sounding, lights flashing, and the engine no-run feature), either disarming method will deactivate the alarm.
Depressing the Panic button (if equipped) on the RKE transmitter will also disarm the VTSS, but the horn will sound and the lights will flash for about three minutes as part of the Panic feature. The horn and lights can be stopped by pressing any of the RKE transmitter's buttons or driving the vehicle above 15 mph.
Radio works but the clock/channel does not light up.
It sounds like the radio is defective, but check the fuses that power it 1st, if they are all ok then you can get a used working radio on Ebay, have bought them there myself with no problems, cost was reasonable.
Delay in startup
if the engine turns over but just dont fire up it sounds as if the fuel pump is losing prime ....have the fuel pressure tested...you may need to leave it overnight so the shop can test it first thing...the pump may be going bad

It's not possible to pinpoint, with just online info, what is causing the backfire, but if it blew your muffler open, the engine is definitely dumping raw fuel into the exhaust. Look into what can cause excessive fuel to be dumped into the exhaust and you may find the cause of your problem.

i got a 94 and mine did the same thing. turns out it had a bad fuel pump relay and a bad asd relay. i switched the horn and asd relays with them and it worked like a charm. give it a try, it cost nothing. all those relays are the same

Lets start with technical bulletin how to determine whether fuel pressure regulator is at fault or not :-
FUEL PUMP PRESSURE TEST - ALL ENGINES WITH PRESSURE TEST PORT
Use this test in conjunction with the Fuel Pump Capacity Test, Fuel Pressure Leak Down Test and Fuel Pump Amperage Test found elsewhere in this group.
Check Valve Operation: The electric fuel pump outlet contains a one-way check valve to prevent fuel flow back into the tank and to maintain fuel supply line pressure (engine warm) when pump is not operational. It is also used to keep the fuel supply line full of gasoline when pump is not operational. After the vehicle has cooled down, fuel pressure may drop to 0 psi (cold fluid contracts), but liquid gasoline will remain in fuel supply line between the check valve and fuel injectors. Fuel pressure that has dropped to 0 psi on a cooled down vehicle (engine off) is a normal condition. When the electric fuel pump is activated, fuel pressure should immediately (1 - 2 seconds) rise to specification.
All fuel systems are equipped with a fuel tank module mounted, combination fuel filter/fuel pressure regulator. The fuel pressure regulator is not controlled by engine vacuum.
WARNING: THE FUEL SYSTEM IS UNDER CONSTANT FUEL PRESSURE EVEN WITH THE ENGINE OFF. BEFORE DISCONNECTING FUEL LINE AT FUEL RAIL, THIS PRESSURE MUST BE RELEASED. REFER TO THE FUEL SYSTEM PRESSURE RELEASE PROCEDURE.
1. Remove protective cap at fuel rail test port. Connect the 0 - 414 kPa (0-60 psi) fuel pressure gauge (from gauge set 5069) to test port pressure fitting on fuel rail
2. Start and warm engine and note pressure gauge reading. Fuel pressure should be 339 kPa ± 34 kPa (49.2 psi ± 5 psi) at idle.
3. If engine runs, but pressure is below 44.2 psi, check for a kinked fuel supply line somewhere between fuel rail and fuel pump module. If line is not kinked, but specifications for either the Fuel Pump Capacity, Fuel Pump Amperage or Fuel Pressure Leak Down Tests were not met, replace fuel pump module assembly.
4. If operating pressure is above 54.2 psi, electric fuel pump is OK, but fuel pressure regulator is defective. Replace fuel filter/fuel pressure regulator. .
5. Install protective cap to fuel rail test port.
Now,
The fuel pressure regulator is part of the fuel pump, it is in the fuel tank.
On this vehicle the regulator is part of the pump and not serviceable separately so if the regulator is bad the whole pump assembly will need to be replaced.

1996 Laredo. Why doesn't it shift into third or overdrive?
try adjusting the throttle pressure cable located at the throttle body. push in the clip that holds it, remove floor mat on drivers side and fully depress the gas pedal
(engine off of course) then release the pedal. the clip should go back to lock position. all this is on the assumption you have the Asian warner aw4 transmission but the procedure is similar for the chrysler trans also
Where is the chime for
what is the chime for? door ajar? seat belt not buckled? if you solve the problem the chime will go away

If youve replaced all those parts start by checking everything is mounted correctly. If it is even a tiny amount out it will cause issues.
Next Re-Bleed the brake system starting with the caliper furthest away from the master cylinder and do the nearest one Last.

Question edited to what I think you meant to say, and get rid of the 'run-on' sentence.
You need to reset the security system because you disconnected the battery which powers the immobilizer.
Press the power door-lock switch on the keyless entry fob. Close the driver's side door. Leave all doors closed for about 16 seconds until the Vehicle Security Light on the instrument cluster stops flashing quickly. When the light flashes at a slower rate, this signifies that the system has been reset and rearmed.
